Citations, DOIs, and the Literature Chain

A citation is a compressed acknowledgment of an entire research tradition. The DOI (Digital Object Identifier) is the key. Every source you cite is a root in the literature — it feeds your claim the way the cajueiro's taproot feeds the canopy.

Circadian Regulation as Operator Orbit

The circadian clock is the body's 24-hour operator orbit. It is one of the most fundamental systems in biology. Every cell that has a nucleus carries it. Every organism from single-celled bacteria to humans runs this cycle.

The circadian system works in four phases — exactly the operator chain:

C — Compress: The cell cannot process the full complexity of environmental input continuously. It reduces all input to a single signal: time of day.

K — Threshold: The cell detects a threshold event. Dawn. Dusk. A shift in temperature. A change in light wavelength.

F — Fold: Gene expression changes. Hormone levels shift. The cell enters a new phase of the 24-hour cycle.

U — Unfold: Action. Waking. Metabolism. Sleep. Repair. The internal change becomes behavioral expression.

The cell does this every 24 hours, reliably, across billions of iterations. Without your awareness. Without error.

A literature review works the same way. Compress the field (C). Identify the gap that has not been crossed (K). Describe a methodology that could cross it (F). Project what the result would mean (U). You are running a circadian rhythm of ideas. You are reading the 24-hour cycle of the research field.

The DOI as a Fixed Point

A DOI (Digital Object Identifier) is a permanent, machine-readable address for a scientific work. It is not a URL. URLs break. Websites move. Servers crash. Years pass and the link you saved is dead.

A DOI does not break. It is registered in a central registry. It does not expire. It does not move. You can use a DOI from 1995 today and it will resolve to the same work, in the same form, with the same metadata.

Unlike URLs, DOIs do not change when servers move. They are fixed points in the literature — reference stars by which you can navigate. You can always retrieve the object from doi.org/[DOI].

When you cite a DOI, you are connecting your work to a permanent node in the knowledge graph. You are saying: "This claim rests on that claim. That claim is recorded here, permanently, with this address."

Zenodo assigns DOIs to all uploaded works, including student preprints. Your work, once uploaded with a DOI, becomes a permanent fixed point in the scientific literature — citable by others, retrievable forever. You become part of the permanent record. Your name becomes part of the knowledge graph.

Building an Annotated Bibliography

An annotated bibliography is a compressed literature review. Each source gets one paragraph. Not a summary of what the author said. An evaluation of what it means for your research.

The paragraph must include three elements:

  1. (C) What does the source claim? One or two sentences. The core argument.
  2. (K) How does it support or challenge your research question? This is where you connect the source to your work. Does it fill a gap? Does it raise a new question? Does it contradict something you expected?
  3. (F/U) What would it mean for your argument if it is correct? This is speculation. Projection. "If this source is correct, then my research should…" or "This source suggests that future work might…"

Five sources. Five paragraphs. Five DOIs. This is the Week 3 deliverable. Not a bibliography. An annotated bibliography. Each entry is a compressed conversation between you and the source, framed as C → K → F/U.
